Fringe returns with the start of it's second season on September 17 in which we'll finally get some answers to the cliffhanger ending of the season 1 finale, when Olivia crossed over to another reality…a reality in which not only did the World Trade Center bombing never happen, but also a place where the Beatles are all still alive, John F. Kennedy was never shot, and where medical advances such as glow in the dark pets are a reality. We also learned that the Peter Bishop from our reality died at some point as a child and it was hinted that Walter may have stole (for lack of a better word) the Peter from the alternate world.
As for the second season of Fringe, Fox had this to say:
Each episode of the sophomore season promises to uncover more about the larger threat and while some questions will be answered, new ones will surface. The intensity accelerates as Season Two opens with Olivia’s shocking return to this reality, and a determined Peter, unknowingly in a race against time with an ominous mobile force, pursues information about Olivia’s blurred and perplexing visit to the alternate reality. Meanwhile, Walter reenters the lab to cook up a bit of fringe science, and of course, some custard for someone’s birthday.

It was also revealed this week, from TVGuide.com, that in the premiere episode on main character will die, two will kiss, and one will be faced with a medical uncertainty. Also, Kirk Acevedo, who broke news this summer via twitter that he'd been "fired" from the show, will be seen in the premiere and is said to play a very large part in the episodes plot.
If you've seen the promo video below then you'll see that Olivia's trip back from the other side seems to have caused her a bit of trouble, and it seems likely that she is the one facing medical uncertainty.

As for the death, I can only guess at this point, that it will be Kirk Acevedo based on what we learned over the summer. It was said that he will be on the show this season, however with the existence of the alternate universe they can kill him off in the premiere and still have him back during season 2 if they want.
Finally, one of the more criticized elements of the first season of the show was the lack of depth to the character of Olivia. Season one focused more primarily on the Walter/Peter relationship, as well as the overall relationship of the team, but we learned very little about Olivia and it became difficult at times to really "get" her or understand where she was coming from (or where she was going). The producers have responded by saying that they hear us, loud and clear, and during season 2 we will learn more about Olivia and why she might have been chosen to play the role she is playing in this strange new war.
